1) Number of genes.
- Only a small proportion of genes are known which would be good candidates.
- In some areas the number of comparative positional candidate genes may be large - so which one do you test?
2) Non trait genes may influence performance.
- Non traits genes may be responsible for genetic variation and will be missed by the candidate gene approach.
- Finding these genes may be extremely difficult.
